Nope not really. Does she enjoy working out also. Maybe you guys could make a workout time and head to the gym together. Not saying you have to workout next to each other. You guys can go sperate ways once there and just agree to meet up and leave when you guys are both done or at a certain time.

Well you see I workout at home because I have quite a nice little setup in the upstairs portion of my house (on a side note I would like to post pics but i dont know how) so we can't go our separate ways really. She also can't do that much because she had knee surgery last fall. She actually wants to run today, so I might go run 3 or 4 miles, then go run with her later at a leisurly pace lol.

yeah, I saw the gym pics. That's upstairs? wow. I have found that if you have a solid schedule to work out and a plenty of time for the GF that is structured, the two wont clash. I often had to find time to run that was outside of my normal, so that the wife wouldn't complain. Another help was that I had to keep my wife occupied, but it didn't have to mean that I was with her. friends, school work all keep her busy.
your GF was leaving town, I would have scheduled a date with her, that would have kept her out of the workout time. getting up early to run wasn't the problem, it was getting to bed on time. grr.

i really think working out together is a great idea. im sure not every exercise is an issue for her since her injury....maybe she would like yoga. i am guessing you could set up a place in your home gym for her to do some yoga/pilates or even carmen electra's workout dvds. becareful with how you word working out together because it could come out like you think she is fat and that will be a whole mess in itself.
or you could just tell her straight up that she needs to leave you alone while you are working out.
